First you don't need to put the agent in the mail.box. As long as the agent is in a database on the same server you should be able to access anything on that server.

I would recommend to leave the mail.box alone and make a custom database with the code you want to run in an agent and schedule the agent there. To give an example, I have a database with some code to delete and clean up databases within the server. Just make sure the ACLs are not locking you out.
